How will that affect my 1941 Windsor? Will the ethanol muck up anything in the fuel system?

If you've updated the various seals and gaskets, it'll make it run lean. If you've got original seals and gaskets, it might dissolve them. If you've got any sort of gunk built up in the fuel system, it may loosen it and then it may get stuck in your carburetor (and elsewhere).

Actually, that first one should have been, It'll make it run lean.
That's independent of whether it's also doing damage. The point of the stuff (other than as a way for politicians to funnel money into the corn lobby while being able to show themselves as Doing Something about pollution) was to make carbureted engines run lean since most were calibrated to run a little rich.
