Are owners still having problems with the software or has Toyota fixed that? I have read where the programming pretty much would shut down the vehicle. Also, are there any issues with the generators that are used for braking?

The reported problems with the 2001 and 2004 model years were repaired when the cars were brought in under warranty. It was a completely free, warranty repair.
Identify the source? It is very much out of date and inaccurate. We need to know to make sure we can warn you and others away from such incomplete reporting.
None at all but we call them motor-generators. There are two in each Prius and they work great.

'Cuz in all my research and in owning the car for almost a year now, that has never, ever come up even as a remote suggestion.

I bought my 2008 two weeks ago. Its fine. I have never heard of any software problem with it or issues with the braking.
That _was_ an issue with at least the 2004 models. They would just stall occasionally. It happened to mine twice, there was a recall for the problem, and it's been fine ever since.
Old posts and dead issues.
A dead 12V battery will prevent a Prius from starting, same as any other car.
