Strange Engine issues 87 4Runner 22RE

My 87 4Runner recently overheated and blew a head gasket. Me and a good friend took everything apart and replaced the head gasket. After putting everything back together I noticed that the truck was missing at idle, but seemed fine when it was at higher RPM's. I took it for a drive and noticed that once it got up to temp applying the brakes would cause the engine to surge in cycles and the tempurature would climb. If you took your foot off of the brake the surging would stop and the engine temp would come back down. I suspected that some of the problems might be the original seals on the fuel injectors (suspecting a leak), so I replaced the seals and tried again. This time the idle was good and the surging went away, I thought the problems were fixed, but they reappeared the next time I started my truck.

I would like to continue driving my truck but this makes me question how stable she would be on a long commute. Any ideas on where to look next (I have also replaced the vacuum tubing)? This motor was a complete rebuild a few years ago with less than 10000 new miles on it before the head gasket failure. Any ideas or Mechanic recomendations (Riverside/San Bernardino areas) would be appreciated.

Check to make sure that ignition base timing is set correctly and that ignition timing advance is working properly.

Double-check your vacuum hose routing and make sure there are no vacuum leaks by measuring manifold vacuum.

Temporarily disconnect the EGR valve and plug the vacuum lines going to the EGR to make sure it is not stuck in the open position.

Check the large vacuum hose feed that powers the power brake assist. The large diaphragm itself may have a leak or leaks around the crimped area where it is assembled.

Just following up.

I had a mechanic take a look and it turns out that most of my engine missing problem seemed to be incorrectly set valves. I still have engine surging at hot idle, but I think that may be the EGR valve.
