1999 mustang v-6 it has a new thermostat but sometimes the heat will quit working and as you keep driving it will come back on when it decides to . it could be 30 min to hour or more; what the cause .
Most likely air in the system. Common in Fords of all kinds. Probably needs to be burped. Keep checking the actual collant system fluid level
- not the overflow tank. Check only when cold. Keep adding fluid until it's always full every time open the cap. This may take 3-4 times. If that doesn't work, take the thermostat back out and drill a 1/8" or 3/16" hole in the base plate. Repeat the burping process. If you still have low water every time you open the cap, you could be losing it somewhere. You might also have a blown head gasket.
