I just got a 90 F-150 4x4 w/ a regular cab shortbed. It has gas tank in the rear behind the axle where the spare tire usually goes. Right now the spare is sitting in the bed of the truck, does anyone know where the spare was originally mounted??

It was orginally mounted under the gas tank. (that's where it is on my '93) You can see for yourself if you look just below the back of one of these trucks as it drives by on the road. Many will just have a bracket with no tire, but other people keep the tire mounted on the bracket.
