The basic difference is that engines fitted to an auto have a driveplate, onto which the torque converter bolts, whereas manual engines have a flywheel. So you'll need to remove the driveplate and bolt a flywheel on. Make sure to torque the flywheel bolts up with a torque wrench. Come to think of it, that was why I bought a torque wrench - was putting a clutch in my Mk3 Escort, and over tightened one of the clutch bolts (had no idea how little 12Nm was - D'oh!) and snapped the head off. So I jammed something in one of the teeth on the flywheel, took the flywheel off, and drilled out the remainder of the bolt, then bought a torque wrench and put the flywheel back on.
