the fuel filter was clogged. could that produce the codes below?
po 325 Knock sensor 1 circuit malfunction

No. You can ignore the 325. You probably need an O2 sensor and your transmission has a problem. Probably an expensive one. Sorry.
ignore the 0325 code
replace the O2 sensor
and replace the Throttle Position sensor to take care of the other 2 codes, the transmission does not have a problem
