I have a 2000 Grand Prix and when parked in rain water will drip out of the headliner / center console domelight assembly. The rubber seal on my window has raised up a little ( both top corners ) is there a way to seal it back down?

I'm not sure which seal you mean but you probably mean the fake decorative cover seal. There is that fake one and then there is the real one that actually seals the window. The window is glued to the metal car by a rubberized caulk. Gluing down the fake one won't solve the problem. Remove the fake seal, clean the channel very thoroughly then blow dry. Then fill in the gaps with black silicone. You will probably see where the water is getting in at. You can glue the fake seal down with contact cement later.
