2004 Tacoma Rough Idle & Check Engine Light

The "check engine" on my 2004 Tacoma (2wd, 2.5L, 5-speed, standard cab, standard bed) came on the other day. I was planning to take the truck in for its 60,000-mile service the following day anyway (yes, I'm getting old; I'd rather pay someone else to service a vehicle), so I had the dealer investigate the "check engine" light. They identified a clogged injector in cylinder #3, so they cleaned the injectors. I usually get gas at Costco for what it's worth.

The truck still idles a bit rough, although more smoothly than before. The service manager commented that it sounds as though it's missing slightly, and he said they ruled out bad injectors and injector solenoids, and stuck valves. A compression check was normal. I noticed that the truck idled a little rough when I bought it new in Jan. 2004; I assumed that was just the way it was. The engine smooths out when it's running faster than idle.

Does this sound normal to anyone? The service manager said that if the "check engine" light came on again, he'd give me a couple of hours of diagnosis for free. My instinct would be to take the truck elsewhere.
