2000 Beetle windows don't go down all the way

Well, they did before. Took it to the dealer to get the broken plastic window clips upgraded to the new metal ones. The driver's window was the broken one, but they replaced both as part of the "upgrade". Now, the driver's side window sticks up about 3/4 of an inch, and the passenger window about 1/4 inch, when both are lowered completely. Before the "upgrade" they both went down all the way into the door frame. The service manager at the dealer (Boston Volkswagen in Allston, MA) said that all new Beetles are like that and that's just the way it is. Anyone else experience this? Is there some other part that needs replacing and they just don't want to do it?

Yes it's common for them to stick up 1/4inch after the updates are done.

3/4inch is too high, which maybe caused by the glass not fully seated in the new clamps.

It seems to me that your service manager does not want to admit that they installed the upgrade incorrectly. It might be conceivable that both windows would stick up a little after the upgrade, but the fact that one sticks up

1/4 inch while the other sticks up 3/4 inch points directly to a botched upgrade job.

I would complain in no uncertain terms about this, and if you receive no satisfaction, then take your complaint to the highest level.
