Does anyone know of any good online sites for parts to VW Jettas, in particular fuel filters, air filters or is the local auto zone down the street just as good??

is an excellent source for discounted VW branded parts and accessories. It is a VW dealership in the Seattle , Wa area and service on shipped products is terrific. If you can't find what you need, call them and they will give you the correct price and part number for interent ordering.
