2006 Pilot - Mismatched Holes on Seat Leather

Due to an accident, we have had to get a new front passenger seat (specifically the seat back). I have learned that the seat back comes uncovered, and the leather is ordered separately and comes with all the holes already made (such that, in very simple terms, you just slip the leather on the back). The body shop and upholstery shop doing the repair has had difficulty with the size of holes through which the headrest shafts enter. Specifically, the holes on the leather are slightly larger than the plastic covers that sit on top of the leather and that adjust the headrest height such that you can see the edges of the holes in the leather. Even the local Honda dealer is at a loss for why the leather holes are being exposed.

Can anyone please lend any advice, experience, help to this situation? At this point, if the experts can figure it out, I don't know what to do. Thank you!

Do not accept the leather cover and have them order a new one that has the holes punched correctly. Would you accept a new door if it didn't fit properly? Then why would you mess w/ the seat leather?
