Best bet is that there is a lose ground somewhere. When a ground goes back the circuits look for grounds other places, even righ through other circuits, which can cause problems like you are describing.
Either that, or the Security control unit is on it's way out and causing these problems.
In a lot of cases, it is NOT a Toyota Engineered unit, but a 'modified' off the rack unit manufactured by a company that is in the business, custom tailored to Toyota's specs.
Try to find the control unit and get a model number off it, and see if ot can be determined who made it.
Flood damaged car (?) with water shorting out the wiring - probably in kick panel to left of drivers seat foot well. Did you swap any of the relays around? Door locks could be broken wires going from door to body -- usually the drivers door.
I think the remote would solve this problem.. I had the same problem, the remote battery was weak.. replaced the battery and problem was solved..
