What major problems can occur when a 3.5 inch suspension lift is put on a Prerunner or 4wd Tacoma?

On 4WD, you'll run into very steep CV joint angles on the front half-shafts, unless the front diff is lowered:

You may also need to adjust the rear pinion angle if you encounter driveshaft vibrations:
