If you factor out the DOHC engine, independent rear suspension and the supercharger, (most of the price difference between GT and Cobra) is the Cobra itself a better car? Are the fit and finish, materials used or assembly superior to the GT?

I consider my Cobra a $16,000 Mustang with $20,000 in modifications, the GT is the same Mustang with only half the mod money. Other than the differences between the V6, GT, and Cobra they are essentially the same car.
I've owned 2 GTs('98 coupe and '01 vert). I had never driven a Cobra and was at the dealer getting some routine maintenance on the GT and decided to try the Cobra. Three days later, I owned a '03 Cobra 10th Anniversary vert. The Cobra is much more solid, handles more precisely and is much more comfortable. The seats and the rag top especially are of much high quality. A friend of mine owns a Mach 1 and is also impressed with the solid feel of the Cobra.
And, of course, there's a bit of a difference in power... :)
Fit and finish, materials and assembly? Same car.
Disregarding the engine and transmission, the only things that stood out as "better" were the seats, convertible top and the brakes.
I'm probably in the minority, but I thought the IRS sucked. I swapped it out with the rear from my GT. The solid axle (with a panhard bar and good shocks) corners nearly as well, and launches much better.
I sat in a new Cobra the other day for the first time. I found the clutch to be quite stiff... needed a good amount of effort to move it. I then sat in a 5-speed Mach 1 and the clutch effort was noticeable lighter. The Mach
1 clutch felt way more comfortable to deal with. There is a lot of traffic near where I live, so clutch effort is an important factor to me. I pressed the Cobra clutch up and down about 10 times in a row and could barely walk away from the car due to a minor cramp in my calf muscle. Ok, it's been a while since I have driven a performance car with a clutch... but even my old 455 Trans Am (with Centerforce clutch) didn't seem this stiff... I drove that car in traffic all the time, never a problem.... and the clutch never slipped, even on hard very high-torque accelerations. Anyone else find the Cobra clutch to be extra stiff? Could it be that the one car I sat in had a specifically stiff clutch?... plus the car probably had only 20 miles on it, I guess the pressure plate would break in a tiny bit over time, etc.? I was originally considering buying a Cobra, but after feeling that clutch, I temporarily scrapped that idea. Thanks.
it's pretty stiff. I got used to it quickly. Compared to a current GT it is quite a bit stiffer.

You left out the 6-speed. Seats are better, suspension is better, brakes are better. I think overall the fit and finish of the 03 cobra is excellent. The power is very nice..! I think it's worth it. Just add all the extra's to the price of a GT and you got a bargain.

Better brakes, better suspension, leather interior as the only choice... yes, the Cobra is more polished, refined version of the Mustang.
Wow... you obviously weren't at Mustang 40th. Plenty of old ladies driving Cobras there too. Bunch of garage queen Mustangs with bobbing head dogs in the back windows.
It would have sent you into seizures.
