If you have the auto-climate control (sounds like you do) then there is a way to put it into a diagnostic mode, where you can manually check the operation of each door, etc.
I don't recall exactly what the steps are but I have done it before.. basically turn the key ON while depressing the right combination of two climate-control buttons. A search should find it somewhere..
Alternaltely, there may be a problem with your thermostat or some kind of blockage in the heater core??
