My son is driving a '63 bug and has purchased a later model swing axle transmission that comes ready to accept a 200mm flywheel and a 12 volt starter. What, if any, are the compatability issues with his 1200 engine?

Use a 6V starter (replace the bellhousing bushing with a special
6V into 12V bushing). The 12V flywheel will not mate properly on a 1200 crank.BTW, the 1200 engine will be poorly suited to the gearing on the later tranny. If the intent is to later install a bigger (1600) engine, then go for it.
later model 12V 200mm flywheel won't mate right with the early type crank. Expect oil leaks.
