Bacteria. A scent masker on a dog, trust me on this, is ineffective. If the animal has been neglected, no scent masker exists that'll cover that up.
Nor anyone else who's ever complained. Including our non-dog-liking friends.
All animals, including people, have naturally occurring pheremones. It has nothing to do with hygeine.

You are correct, but I'd wager a few million Quatloos that those who find the scent of a clean dog offensive are the minority.
